1.9.9 has some features added like completely rewritten contacts APIs, in-app purchases, etc; and many bugs fixed. It's still an intermediate version for 2.0, so there won't be any really exciting things. However 2.0 will bring all the fun, like real javascript callbacks instead of just string names, content encryption, new documentation and how-to engine for the web-site, many of the current APIs will become deprecated and replaced with more structured and usable APIs.

If many API's deprecated in 2.0, will the old application be working with this new version, or some modifications to undertake

everything will work without modification, there will be 2 different NKit.js files, you can use either of them for new or old APIs or you can actually use both to use all available APIs. So if you start a new project it's best to start using new APIs, but to maintain already created projects you will be able to use combination of old/new APIs.
